Working on my Queen Anne still yet i've hit a snag.

I am wanting to make a sail file composed of just the ships windows that will appear lit up at night when activated (Like Dom's ships and Titanic)

I have made the sail file and exported it to VS using Deep Exploration 6.5 but they do not seem to light up.

Can anyone help me with this?

the windows texture is a transparent texture or opaque?
because if your texture used for windows is opaque, you don't need to make a sail file
you can double click, in Deep Exploration on the texture image, in the material menu, and change the emissive color in another lighter color

well the textures are opaque but the way i have my model set up, i am wanting to use the sail file to light up the ship.

You'll need to apply some self illumination, which I believe can be done in Deep Exploration, if you have it, but I've only ever managed it with 3DS Max. I'm sure someone else will be able to shine some light on the issue :)

then open the sail file with Deep exploration, go to the material menu and double click the texture, then change the colour of "emissive" property in another lighter color
that apply in the texture "self illumination" at night

what color do you recommend? does it affect the texture's in any other way other than making it illuminate at night?

depends of the colour of your texture. for example If is blue, use a light blue or cyan, or better a light yellow
the illumination non affect the original color at daylight you can see it only at night
i suppose that the texture is exclusive for the windows glasses or for faces that you want to illuminate and no for other faces
